This area is fairly simple, but also has some things that would be best to clarify and expand upon.
Your character can see pretty much any pokemon but the legendary ones, as long as where it is seen makes sense. If your character sees a wild houndour by the ocean, no, that wouldn't go over well. If they saw something like marill or staryu, though, it would make sense. Keep in mind the environments that pokemon are capable of living in, and how they do so.
Captures: Not many pokemon are simply going to waltz right up and say "catch me", so it wouldn't be advisable to make a bunch of captures that way. Some of them are going to have trouble adjusting to trainer-life after captured, as well. Think of how they'd feel. You have mountains of character development at your disposal. Why not take advantage of it?
Also, unless your character has an high leveled pokemon, one cannot catch final form species if it is one that can evolve. Each new pokemon, whether it's given to you or not, will be the rough average of your current roster's levels. Everyone has to start somewhere, after all.
Your character can also either catch or receive foreign-region pokemon, as in those not from Johto. Again, as long as it makes sense for them to appear in the latter, it is perfectly acceptable.
Storage System: This can work just like the ones ingame do, or like the anime/manga. If you choose to put your pokemon in the PC to make room for others, or send them to your character's family (NPCs), that is perfectly acceptable. Just don't completely forget about the pokemon after you do so.

Okay, am I to moderate the captures?
You know, to balance things out?
Perhaps if I see a user capturing a lot of pokemon, is it acceptable to ask them to please slow down?

That is what the Capture Request Thread is for - The user fills out the form for the pokemon they want, and we simply approve/disapprove/offer suggestions. It makes everyone's life a lot simpler.
